I have been caught out by Snow Leopard again. Apologies. It can still be done (I've just tried it and it works), but you need to replace the app.icns file inside mail.app's application package. I could be wrong about this, but I'm fairly certain if you change the icon it will break code signing and cause issues when Mail tries to access the keychain.
