Apple has updated its technote on a bogus Mail.app syncing alert.
The alert can be caused by syncing Apple Mail rules and accounts between Macs, when the mail accounts are listed in a different order in your Mailbox Drawer.
Apple says that you can either ignore the alert, or re-order the accounts listing on all your Macs so that they match, following the instructions contained in the technote.

Great! That has been bugging me for some time! Makes sense, now that they explain it.
